I am considering purchase of VV for our Windows 2003 server to replicate files to a password protected FTP directory over the internet. Can VV do this? How will it handle the login script on the FTP server?

Currently ViceVersa does not support the FTP protocol. It needs the target to be a visible Windows drive (ie visible with Windows Explorer).
