Speed up Compare Between 2 computers across VPN/Internet

I'm looking to see if there is a way to speed up the compare between 2 computers at 2 locations connected by a VPN.

Here is the situation. I have machine A and Machine B connected across the internet via a VPN. i'm trying to compare 2 folders and the local copy (Machine A) takes like 5 minutes to do 157,000 files. Machine B across the VPN takes around 4 hours to complete. i need to compare each time as files could be changed on either machine A or Machine B. I just don't want to have to wait 4 hours to do the sync.

I like your program because i can copy the differences to an external drive and take that to the other location so as not to bog down the vpn tunnel.

Is there any way to either create a database at both location so it would remember what files are there
