I would like to start a mirroring job asap from our file server to an external hard drive. Do you think there will be any issues starting this during working hours?

You can control bandwidth and speed of the backup, you can set it as low as needed if it is impacting the file server performance. There's also the option to set the backup job to "Idle" (profile settings -> performance): that option will set the backup to run only when the server is idle.
